Shah, a former official of the Inter-Services Intelligence agency, was appointed as Director-General of the IB in 2004.
A controversial figure, Shah has been accused of using his department for ‘political victimisation’ and undermining the judiciary.
A close associate of President Pervez Musharraf, Director-General Brig (retired) Shah was reportedly one of four persons named by Bhutto as prime suspects in the suicide bomb attack on her homecoming procession in Karachi on October 19, 2007.
Bhutto was killed in another suicide attack in a pre-poll rally on Dec 27 in Rawalpindi.
Shah paid a farewell call on caretaker Prime Minister Mohammedmian Soomro on Monday.
Soomro expressed appreciation for Shah's service and wished him success for his future, a government statement said.
